You're right, it's overblown to say that Ianto has bad character. But he does have more darkness than Gwen, so perhaps it's darkness that Jack finds attractive?
And competence. I think that, once Jack got over the whole almost-destroying-the-world thing, he was dead impressed that Ianto hid and took care of Lisa for months.
I think PTSD!Ianto makes a lot of sense, too, although it still doesn't quite reconcile pre- and post-Cyberwoman Ianto. PTSD shouldn't just disappear.
